Sim, é possível, por que confiar no código de outra pessoa quando você pode criar sua própria fábrica JNDI? basta criar uma classe que implemente javax.naming.spi.ObjectFactory e um bean que puxe o mongo do contexto JNDI, configurei isso para dados de mola -mongo MongoTemplate objeto.
