Eu lutei um pouco há alguns meses. Meu problema era com o MS Sql Server e Oracle.
O que eu fiz foi criar dois arquivos de configuração separados para nhibernate:

Como você pode ver, eu passo para o meu NHibernateSessionFactory uma string de conexão (prefiro salvá-la no arquivo de configuração do meu aplicativo) e o nome (sem o caminho) do arquivo de configuração do nhibernate.
Eu pessoalmente uso um contêiner DI (StructureMap) e você pode conseguir algo muito legal definindo uma classe de registro:
