De acordo com o MongoDb 3.6:
db.collection.update(query, update, options) O significado é que você pode upser vários documentos usando update.
Primeiro você deve criar um array do seu mapa que contém apenas o valor.
const arrayOfValues = ['value_01', 'values_02'];
Então você deve usar as opções upsert + multi no método de atualização:
db.foo.update({value: { $in: arrayOfValues}}, {$inc: {count:1}}, { upsert: true, multi: true });
Saída de teste:
